Thanks to franpcozar for highlighting an issue with ClusterID. The script was failing when the input clusters were named with characters rather than numbers. That should be fixed in the new version.
This script is only intended to help you identify what the clusters are. Use it as a tool, not a definitive naming algorithm.
Also, there are other options to accomplish things in this vein. If you're using FlowJo, check out the Cluster Explorer to help you sort through your clusters. If you're looking for a general analysis solution that can provide some automated identification of clusters, check out Cytolytics. In my test run, Cytolytics's identification ran into similar problems as ClusterID does in confusing cell types.
